I was having similar problem of sh3d starting, then wrong GLX version error message when loading a file, or starting for 1/2 second then stopping.
The package called libgl1-mesa-glx has GLX version 1.2 and goeas along with libgl1-mesa-dri.
If you install libgl1-mesa-swx11 and libgl1-mesa-swx11-i686
the above ones are removed and you get GLX version 1.4.
GLX version 1.4 seems to work fine with java 3D.
