Keet is correct. You will lose all the properties specific to roof and window objects.
On the other hand, the MBC plugin is far from acceptable, mainly because of the texture, but also because some results have missing facets.

To install roof windows in a roof, you still don't need to make holes; they make their own. I explained this in the user manual.
