this sounds like a problem i've encountered as well. when you use ActivityMonitor, the select the tab for Memory Usage. the Diagramm shows green coloured parts as free Memory, and yellow for used. you probably run out of green [;)]
which means MacOS X is busy swapping memory to HD.
